CytoSPADE is a plugin for the Cytoscape application designed to help you implement the SPADE algorithm in order to visualize and to analyze high-dimensional flow cytometry data.

2.3 SPADE: Identifying subtypes of cells from flow cytometry data
The SPADE algorithm allows a user to cluster cells with common features and to explore each cluster in order to identify subtypes of cells from the dataset.
For instance if you have a dataset consisting of four distinct cell types, you could cluster the cells based on their expression of markers that are unique for each cell type. For each cluster you can then analyse the cells and identify the cell types.
In addition you can also cluster the cells based on the frequency of a given feature in each cluster, for instance the cell frequency of specific subtypes of cells.
Here is a description of the SPADE algorithm:
Step 1: The user can choose to cluster cells based on the frequency of a feature in each cluster
Step 2: The feature is then selected for all cells in the dataset
Step 3: Each cell can be assigned to a single cluster
Step 4: Each cluster can be assigned to a single cell type
Step 5: The frequency of the feature can be calculated for each cluster
Step 6: The frequency can be calculated for each cell type and can be visualized in a heat map
